I always add the rocks first and rinse the sand very well. You would be floored at the stuff (and smells) you can find in the sand sometimes, and I see no need to keep the dust.
 
I have always used a pvc "rack" first, then sand, then rock. That way if/when the rocks settle, they don't go completely to the bottom. This picture is a little misleading - the rack I refer to is sitting on the bottom - the upright pvc pipes are for the circulation from my closed loops ...the pipework is completely covered by the rocks .. .

It also helps prevent rockslides from burrowing critters.

I do something similar to Paula but use eggcrate on little 2-3" PVC legs. This way the LR is not buried in the sand and creating black sulfur pockets from lack of oxygen.
